Look, it's actually fairly simple. For given values of fairly simple.
All we need is a volunteer to have their spinal column and braincase removed and something akin to the ESI implanted, the other necessary organs vat-grown and put in places where there's space on the Nephilim (assuming we can't just use machinery to keep the brainstem alive), and then everything can be connected together, with the brainstem in a pouch in the stomach of the arcanocyberxenobiological organism. And the brainstem can attune to the Nephilim.
If that's too hard, we can make an armoured compartment for the torso of the pilot. We can grow them new limbs when their tour of duty ends, after all. Not sure if the original poster still wants this, but I had to do up a "powered armor" type Engel to keep one of my players around the same scale as his partner. I honestly couldn't put an AP value to it though.
Iruel
Type: Urban Combat Engel
Size: Small (16’ tall)
Named after the angel of terror, the Iruel is the closest thing to “Engel Powered Armor” currently in existence. An experimental design, the Iruel was created as a grudging acknowledgement that occasionally a mission may call for something with the kind of power an Engel can bring to bear while likewise requiring something less obvious than a 28 foot tall (or greater) mech.
The Iruel is capable of fulfilling this role with room to spare due to its unique physiology – where most Engels have a full complement of internal organs that would get in the way, the Iruel’s mouths and digestive organs are found in its foreclaws and slightly elongated arms respectively and this (combined with an air-scoop style open respiratory system) frees up valuable internal space in its chest cavity for the pilot. Ironically this feature ties well with its primary designed purpose; rapidly closing into melee combat. So far the Iruel has demonstrated no major bugs or design faults, although test-pilots have reported sensing a kind of “singing joy” at the smell of fear.

Huuum... (well, of coure, nice job and thank for sharing)
I was thinking: to make it possible a 3 (or so)m tall Engel, we would centarly need a boneless one. To better explain it, we need an arthropod like base creature. Something like a trilobit could work nicely. Take it, pull out all "useless" guts and reinforce the natural Armor. To make it easier to move, pilots will have to "sit" inside the beast belly like its little, lovely child; thanks to the interface chip there won't be any need for manual controls (I guess). Due to the natural shape it might be quite fast under waret too.
Just to say:
Ardouisur
Type: Amphibian/Multiporpouse Engel
Size: Tiny (3m tall)
Named after the angel of the life giving water. On earth It can move on feet or like a quadrupled, with a considerable increase in speed. It has a very Hydrodynamic shape due to the wide and smooth shoulder's shape. When in water, arms and legs closes up to the body and it swims with the help of its long tail. It is also completely amphibian and can produce the breathable air for the pilot while underwater.
The shoulders sports a couple of amphibian Laser and another pair of eyes for the underwater movement.
This Engel is very easy to go berserk if the pilot gets hurt.
Even if the "cockpit" is cramped, pilots reports a warm and relaxing feeling after the tests. They also reports that the Ardouisurs are very protective and sing for them when they get scared.

I thought mine was about as minimalist as it could get biologically and still be an Engel, but okay.
Just for reference ('cause I just had to go over these rules in detail for the Iruel):
3 metres is 10 feet, which falls into the "Tiny" Mecha category, not "Small", but that seems to be a typo since you have all the follow-on stuff for that right (no A-Pods and the correct jumping distance factoring in Jump Pods).
Enhanced Speeds only go up by x2, x4 and x6, not x8.
None of the Engels under 30 feet tall have Damage Control Systems greater than 1/turn and likewise the same goes for Regeneration, so your recovery rates are kinda high for a 10 foot Engel.
So I dunno. That's just the stuff that springs to mind. |

sorry, I missed the Tiny/Small correction. I just put down an idea of it (in 10 minutes)....
I thought that the high (out of scale) regeneration could be a nice add on.
Thinking about it... the high reg. rating of bigger angels just makes them more proportionate if you look to the healt levels (and not to the structure points).
